Very complex question here. Depending on whether the bacteria are areobic (use oxygen) or anareobic (don't use oxygen) for metabolism, then you can have many different pathways.
Protein is secreted through osmosis, if at all--I'm not sure at this point, since there are no specific channels on the barrier (cell wall) of the bacteria to use like those found in animal cells.
